Back when we lived in Southern Manitoba (Canada), we had yellow water coming out of our shallow (25') well.  A water filtration system was recommended to us, marketed by Aztec Industries (http://www.ruralwater.ca/)

We absolutely enjoyed the fresh clean, clear water filtered by a "Rust Buster".

We've now moved to NE Texas and have just installed a 50' well.  We aren't yet certain what possible issues we'll have with our water, but we've searched for units very similar to the one we had in Canada.

The closest thing we've found is sold by PureEarth Technologies.  The unit we will likely purchase is here: http://www.pure-earth.com/well_water_filters.html

These 'back flushing' systems have a sedimentation tank filled half to 2/3rds full of filtration media.  The electric/electronic timer is set to an appropriate back flush cycle based on the amount of junk coming into your well (usually 3 days) and uses about 50 gallons (depending on the system) of water to push the junk backwards through the media and out to your septic system.
It's great technology, but surprisingly unheard of.

As a side-note, before we installed the "Rust Buster", our septic system was frequently backing-up.  After the unit was installed, and the septic system got its twice-a-week flush, we no longer had problems with it backing-up.

Travis,

When someone has yellow water coming from their well, you would need to take a look at a couple of solutions for your home. I am not sure if you have a water softener or not, but you definitely need that, and then after the softener you would need an iron filter system that is with greensand or with filox filtration media. You will have clean and clear water. A local water dealer could help you determine your needs and test your water. Try and find a local independent dealer who will shoot you straight. Hope this helps.
